That is weird; in atk/atktools.inc, line 239, there's the following 
statement:

$res .= '<input type="hidden" name="atkescape" value="">';

Which is always executed.

Can you debug that piece of code a bit to see why it doed not get added? 
Does it hit the line at all? If not, can you see why not?
