Try Achievo 0.9.1. It contains a billing module, where you can set 
prices per employee, per project, per customer and/or per activity.

It's not finished though, it's a buggy pre-release. But once it's 
finished, it will probably be exactly what you need.

If you want to help development, take this version as a base version and 
try to get out the bugs.
